I have noticed that many companies in Canada are having the LGBTIQ Flag in their logo background.
I wonder why is that?

This is a very broad question, and IANAL, but to view this simply, an organization, on it's own is allowed to make the decisions about the public standpoint for the organization. The employee is free to voice their opinion internally if they are not comfortable with the stand, but I guess it's the organization who has the authority to take final call.
Just to recap, we've had the same scenario with SE network, and we lost couple of veteran contributors as a result (of disagreement).
